This idea is something I had planned for the epilogue to the Catalysm series. Specifically, the destruction that Zero causes prompts a massive backlash against robots, which explains why there apparently aren't any in the X timeline prior to X's discovery, and why no one knows anything about Mega Man or Dr. Light. Presumably Proto Man went into hiding until the worst of it was over and reploids became common.
